There's security in the room, and Pike was weak, still wearing those damned gloves but very weak. The other version of Spock seemed... menacing, that was the word that came to mind. Bones never thought of his Spock as a particularly warm soul but he seemed almost compassionate compared to this one.
It wasn't the fear of these two- Bones wasn't afraid of them. He didn't like the tone, the implication of being ordered to do this. "I'll release him as soon as I've told my Commander that the meld has ended, and I've verified that he's stable."
